I haven't seen anything official from any of the companies that might be involved, but generally I hear that it's because of "political correctness." Apparently the character was deemed offensive to the mentally-challenged or some such nonsense. >:/

Ah, my bad. However, that was apparently some UK branch of Hasbro, not the main offices.
Regardless, the scene did get changed, at least on iTunes. I hear there's a DVD coming out that still has the original version, but that could just be because they already had thousands of copies that they don't want to throw away. xp
EDIT: Hasbro came out and confirmed that they ordered the change to be made. But one of the animators says that Derpy will still appear in future episodes. She probably just won't have any more speaking parts, and hopefully she'll keep her derp eyes.
