well, I typically save the picture files to my pc do the scaling manually in MS paint and then upload them from my pc. I don't know if you do/can do that with a gif because of the multiple frames but yeah.
My avatar's all pixely.

To my memory, you can resize gifs in Paint, but they will no long animate. You'd need to use something like Flash or (I assume) Photoshop.

You need to do what Lazlo said.
Some gifs will just get screwed up if you upload it. But any size or dimension gif will work if it's linked off site.
I just set my avatar to this and it didn't work when I uploaded it but it works being linked to.
Make sure you do a hard refresh (F5) when you change your avatar too. Because if you tried and it didn't do anything your avatar just may be cached.
